I would dought that the ECM did your card in,Check your connections on your Atmega,I had one that would take a"wiggle" for it to enter program mode.I know it sounds simple,but sometimes these simple things are BIG pains in the ass.
Anti Atmega is just a check that the receiver does to see if you are using a cheater card and to shut you down with a nag or eeprom corruption.

I was running Atmega with new firmware for about 5 weeks noproblem.Until the latest ECM. All irds with locks survived, 1 without did not.
