sounds like a problem that has been covered here many times, it's not the modding that causes that, but most likely a chip came loose when you removed the board from the case. Do some research on the flashing light problem. I don't remember which chip, but is was suggested that you could apply pressure to the pins when powering up and see it if it would come on. If it did, then it was loose, seems like it was a chip close to the processor and is poorly soldered and the least amount of flexing causes it to come loose.
