NEWBIE - Comp. Emulation with Atmega ???

I've been reading some guides and i'm just having trouble understanding on how to use connect a receiver to a computer using WinVu or JavaEMU. All the guides i've been reading have been telling me that i need to use an AVR board with a DB25 connector. I've been looking around for AVRs and all i can find are Atmega 128 boards....now can i use these? If i can, how do i connect it? Do I solder its Atmel chip to the DB9 connector (connected to the serial port of the computer)? Can i just somehow attach the Atmega's programmer ( while the Atmega is in it and in the receiver at the same time) to the DB9 connector (on the computer)?

Like it says in the title, im a newbie and im sorry if some of this stuff doesn't make sense. Please help me because i think i'd rather do this as opposed to buying a Magic Card.
